Same thing as always: disagreements over power. Church versus Empire, with everyone else getting dragged into it along the way.

That the Church turned out to be built on centuries of lies didn't help matters.

Lies, hypocrisy, deceit? Corruption, even, at its core - its more peaceable and tolerant tenants conveniently forgotten when its power is threatened by outside forces of thought or even philosophy?

In my world, the Church is the cause of many troubles, many sorrows. A few personal, but more egregiously, one can say it's the reason for much of the conflict that had only recently been quelled.

So, I am not surprised to hear that your iteration shares similar traits. Unflattering, all if not most.
